Overview

DNA minor groove binding refers to the interaction of small molecules or proteins with the minor groove of double-stranded DNA. The minor groove is a narrower, shallower furrow in the DNA helix compared to the major groove. Molecules that bind here are often called Minor Groove Binders (MGBs). MGBs are typically crescent-shaped, isohelical molecules that fit snugly into the curvature of the minor groove. They interact non-covalently with DNA, primarily through hydrogen bonding to base pair edges, van der Waals forces with groove walls, electrostatic interactions between positively charged ligands and negatively charged phosphate backbones, and hydrophobic effects. This interaction can block or inhibit protein-DNA recognition, underlying their use as gene-regulatory drugs and molecular probes.
