The gastrointestinal microbiome–host immune system interaction refers to the complex, bidirectional relationship between the diverse community of microorganisms in the gastrointestinal tract (bacteria, viruses, fungi) and the host's immune system. The microbiome educates and shapes both innate and adaptive immunity, influencing responses to pathogens, inflammatory processes, and immune homeostasis. Microbial metabolites (such as short-chain fatty acids) and antigens modulate immune signaling, while the immune system, in turn, maintains microbiota composition and compartmentalization.
