Overview

The GC-rich DNA minor groove at EWS-FLI1 response elements is a critical regulatory site in Ewing sarcoma, a pediatric malignancy driven by the EWS-FLI1 fusion protein (Grohar et al., 2011, JNCI). EWS-FLI1 functions as an aberrant transcription factor that binds to DNA at high-affinity ETS sites and repetitive GGAA microsatellites to activate oncogenic pathways (Gangwal et al., 2008, Genes & Cancer). These response elements are characterized by specific GC-rich sequences where the minor groove serves as a target for small molecule intervention. Compounds such as mithramycin (plicamycin) and its analogs, like EC-8042, bind to these GC-rich minor grooves with high affinity (Oryzon Genomics). This binding physically displaces EWS-FLI1 from its target promoters, thereby inhibiting the expression of genes essential for tumor survival, such as NR0B1 and NKX2.2. While effective in preclinical models, targeting this site presents challenges due to the prevalence of GC-rich DNA throughout the genome, leading to dose-limiting toxicities like hepatotoxicity. Current research aims to improve the therapeutic index by developing analogs with greater specificity for the unique chromatin environment of EWS-FLI1 response elements.
