Overview

The gut microbiota community composition and metabolic network refers to the vast ecosystem of microorganisms—including bacteria, viruses, fungi, and archaea—and their collective biochemical activities within the human gastrointestinal tract. This complex system acts as a functional "organ" that is essential for digesting complex carbohydrates, synthesizing vitamins (such as B12 and K), and training the host immune system to distinguish between commensal and pathogenic organisms (NIH, 2023). The metabolic network of the microbiota produces bioactive metabolites, such as short-chain fatty acids (SCFAs), bile acids, and neurotransmitters, which influence systemic health and the gut-brain axis (Nature Reviews Microbiology, 2021). Dysbiosis, characterized by a loss of microbial diversity or an overgrowth of pathobionts, is implicated in numerous conditions, including Clostridioides difficile infection, inflammatory bowel disease (IBD), obesity, and type 2 diabetes (Cell, 2022). Therapeutic strategies targeting this network include fecal microbiota transplantation (FMT), live biotherapeutic products (LBPs), and prebiotics, which aim to restore ecological stability and beneficial metabolic output (FDA, 2023). Unlike traditional drug targets that focus on a single protein, this target requires a systems-biology approach to modulate the interactions between hundreds of species and their host (Science, 2020).
