The infant gut microbiome is a complex and dynamic ecosystem of microorganisms that colonizes the gastrointestinal tract shortly after birth and plays a fundamental role in early-life development [1, 3, 5]. It is primarily characterized by the initial dominance of Bifidobacterium species, which are specialized to metabolize human milk oligosaccharides (HMOs) into beneficial short-chain fatty acids that regulate host immunity [4, 10, 15]. This microbial assembly is critical for the education of the host immune system, helping to establish tolerance and protect against pathogen colonization, while also influencing neurodevelopment through the gut-brain axis [3, 7, 9, 13]. Perturbations to this system, known as dysbiosis—often caused by Cesarean delivery, formula feeding, or early-life antibiotic exposure—are linked to increased risks for several conditions, including necrotizing enterocolitis, asthma, and childhood obesity [1, 2, 6, 11, 18]. Therapeutic strategies increasingly focus on modulating this ecosystem through probiotics, prebiotics, and microbial ecosystem therapeutics to restore a healthy developmental trajectory and prevent chronic disease [10, 12, 14, 17].
Modulation of the microbial composition and metabolic activity to restore eubiosis, educate the host immune system, and produce beneficial metabolites like short-chain fatty acids (SCFAs) while providing competitive exclusion of pathogens.
