Overview

The intestinal gut microbiome refers to the complex ecosystem of trillions of microorganisms, including bacteria, fungi, viruses, and archaea, residing in the human digestive tract (NIH, 2022). This community plays a fundamental role in host health by facilitating the digestion of complex carbohydrates, synthesizing essential vitamins like B12 and K, and training the host immune system to distinguish between commensal and pathogenic organisms (Nature Reviews Microbiology, 2020). Dysbiosis, or an imbalance in this community structure, is linked to a wide range of conditions, including Clostridioides difficile infection, inflammatory bowel disease, and metabolic disorders (Cell, 2019). Therapeutic strategies targeting the microbiome aim to restore ecological balance through the administration of live biotherapeutic products, fecal microbiota transplants, or prebiotics that selectively promote beneficial taxa (FDA, 2023). As a therapeutic target, the microbiome is unique because it represents a dynamic, self-replicating system rather than a single molecular entity, requiring sophisticated metagenomic and metabolomic tools for characterization and monitoring (Science, 2021).
