Overview

Non-BTF3 mRNAs with seed-region complementarity refers to a broad set of messenger RNA transcripts that are unintentionally downregulated during RNA interference (RNAi) experiments or therapies targeting Basic Transcription Factor 3 (BTF3). BTF3 is a protein-coding gene that plays a role in transcriptional regulation and protein folding as part of the nascent polypeptide-associated complex; its overexpression is linked to various cancers, making it a subject of knockdown studies (PubMed: 22564188). The seed-region effect occurs when the 5' end of an siRNA or shRNA (nucleotides 2-8) matches the 3' untranslated region (UTR) of non-target mRNAs, leading to their degradation via a mechanism similar to endogenous microRNAs (Nature Methods, 2006, 3:199-204). These off-target interactions are a significant concern in drug development because they can induce cellular toxicity or produce misleading phenotypic outcomes that are incorrectly attributed to BTF3 inhibition. Consequently, these transcripts are viewed as safety liabilities rather than therapeutic targets, requiring rigorous bioinformatic screening and chemical modifications to minimize their impact.
