Off-target mRNAs with partial complementarity to CD44 shRNA guide strand refers to a diverse set of messenger RNAs that are inadvertently silenced during RNA interference (RNAi) experiments targeting the CD44 gene. This phenomenon occurs when the guide strand of a short hairpin RNA (shRNA) shares sequence similarity, particularly in the 6-8 nucleotide seed region, with unintended transcripts (Jackson, A. L., et al., 2003) [1]. Upon binding, the RNA-induced silencing complex (RISC) can trigger the degradation or translational repression of these off-target mRNAs, leading to a signature of unintended gene silencing (Birmingham, A., et al., 2006) [2]. Such effects are a significant concern in functional genomics as they can produce false-positive phenotypes that are incorrectly attributed to the loss of CD44 (Sigoillot, F. D., et al., 2012) [3]. In a therapeutic context, these off-target interactions represent a major safety hurdle, potentially causing systemic toxicity or disrupting essential cellular pathways (Fedorov, Y., et al., 2006) [4]. Consequently, rigorous validation using multiple shRNA sequences or rescue experiments is required to distinguish true biological effects from these artifacts.
