Overview

Pathogenic microorganisms in the gut lumen refer to a diverse group of bacteria, viruses, and parasites that colonize the gastrointestinal tract and cause disease through mechanisms such as toxin secretion, mucosal invasion, and competition with commensal flora. Common bacterial examples include Clostridioides difficile, which often proliferates following antibiotic-induced dysbiosis, and enteric pathogens like Salmonella and Shigella species (StatPearls, 2023). These organisms disrupt intestinal homeostasis, leading to symptoms ranging from mild diarrhea to severe, life-threatening colitis (NIH, 2022). Therapeutic management typically involves the use of antimicrobial agents like Rifaximin, which acts locally within the gut lumen due to its poor systemic absorption, or targeted antibiotics like Vancomycin and Fidaxomicin (PubChem, 2024). Emerging treatments also include probiotics and fecal microbiota transplantation (FMT), which aim to restore a healthy microbial balance and outcompete pathogens to prevent recurrence.

Mechanism of action

Non-antibiotic approaches involve competitive exclusion by beneficial microbes or the neutralization of microbial toxins.
