Overview

The **stool matrix** refers to the heterogeneous biological mixture found in fecal samples, containing host-derived proteins, microbial proteins and metabolites, dietary components, extracellular vesicles, and other bioactive molecules[4][2][5]. It is extensively used in microbiome, proteomic, and metabolomic studies as a noninvasive window into gut health, host-microbe interactions, metabolic activity, and disease biomarker discovery[1][4][5][6]. Stool matrix analysis enables simultaneous measurement of host and microbial biomolecules—ranging from DNA and RNA to proteins and metabolites—which reflect gut ecosystem composition, gut transit time, dietary intake, immune responses, and disease states[1][2][4][5]. Key analytical considerations include optimizing buffer conditions, storage temperature, and sample handling to ensure the integrity and reproducibility of measured biomarkers[6]. While stool matrix is invaluable for research and clinical diagnostics, it is not a molecular target for therapeutic intervention, and so does not have pharmacologically interacting drugs, nor mechanisms of drug action associated with it.
